The Red Eagles squandered several chances across both halves, while Mahmoud Hassan Trezeguet had a goal ruled out for offside following a VAR review.
Fiston Mayele opened the scoring in the 69th minute and added a second nine minutes later.
Substitute Karim Hafez sealed the win with a stoppage-time penalty.
The result leaves Al Ahly on 44 points.
